In Formats (from admin) enable the options for Visual Index, then click options, then adjust padding/margins etc from there.
Hi, I have exactly the same problem

I change the sliders you mention however there are not any options called padding. Just 'right margin' 'bottom margin'.
However these do not seem to effect the large space below my thumbnails.
I'm assuming the most up to date one is called still 1.0?
